One of the most noteworthy features of Primer Premier is its ability to design primer pairs for PCR and multiplex experiments. You can also amplify sequences from multiple species, locate oligos in highly conserved regions, exclusively amplify a single member of a set of related sequences, and start with an amino acid sequence to automatically design oligos in regions of low degeneracy. Furthermore, it lets you check homology among multiple candidate oligos for nested/multiplex designs.
If you need to select from a database of over 800 enzymes and 200 common motifs for restriction enzyme and motif analysis, Primer Premier makes it easy for you. It also lets you load the aligned sequences from ClustalW alignment using any resource, including EBI. If you are using the Windows version, you can use the popular ClustalW algorithm to align sequences from your desktop.
One of the cool things about the Primer Premier algorithm is its ability to determine Tm by using Breslauer values. Additionally, it can handle sequences up to 50 KB, making it suitable for long PCR experiments.
The only downside to Primer Premier is that it has a registration screen at startup. However, this doesn't take away from the software's overall functionality and usability.
